Microtuning chords

What do I need to do to make sure all of the notes in a chord are retuned?

Not sure what you mean. You can examine the midi output, to double check the tuning, as shown here:

Remember you must set the pitch bend range correctly in both alt-tuner and the synth, and you must (usually) use multiple instances of your synth.
